Following a goalless opening half in this quarter-final second leg at the Allianz Arena, Patrice Evra scored a brilliant rare goal to fire David Moyes' side ahead in the tie and handed them an away goal to cancel out Bayern's at Old Trafford eight days ago in the 1-1 first leg draw.
However Bayern responded straight from the kick-off before adding two more goals to win 3-1 on the night and progress to the semi-finals 4-2 on aggregate as they bid to become the first team to defend the Champions League trophy.
Bayern had all the early possession as expected but United were well organised and repelled them fairly comfortably.
Wayne Rooney did break to the edge of the Bayern area in a counter-attack in the eighth minute but tried to go alone instead of playing in the unmarked Shinji Kagawa and ended up fouling Dante.
It was United who thought they had broke the deadlock in the 17th minute but Luis Antonio Valencia was a yard off side as he converted Rooney's cross at the back post.
Bayern continued to enjoy plenty of the ball as the first half wore on but failed to test United keeper David De Gea once as Franck Ribery fired into the side-netting and Toni Kroos curled a shot just over the bar on 38 minutes.
United stunned the hosts when they went ahead in the 57th minute as Evra ran onto a Valencia pull-back from the right and smashed a first-time left-foot drive into the net off the underside of the crossbar from the edge of the box.
United didn't even have time to celebrate being in front when Bayern levelled around 20 seconds from the restart. Ribery whipped in a cross from the left and Mario Mandzukic just got in front of Evra to power his header into the bottom corner of the net.
Bayern went ahead in the tie for the first time in the 68th minute when Arjen Robben got down the right and put a low ball into the centre for Thomas Muller to convert from close range.
It was all over 14 minutes from time when Robben made space for a shot on the edge of the United area and his left-foot strike took a slight deflection off Nemanja Vidic which took it away from De Gea and into the bottom corner of the net.
